Colonia del Sacramento blev grundlagt i 1680 af portugiserne, men siden overtog spaniere magten over byen. I 1777 fik portugiserne igen magten, og i 1816 rykkede brasilianerne ind. Desuden er Colonia blevet heftigt brugt af engelske smuglere. I dag er byen UNECSO-beskyttet.
