I just can't seem to get the sky right in this one.

Depends on which effect you want to get. It looks over saturated, perhaps you can do even more of that for the sky?

I wanted to make the clouds a bit more "aggressive", a bit heavier, and I tried various things from playing around with curves and saturation, to trying different types of layers but nothing I do seems to wrok.
And I guess the overall saturation of the picture suffered somewhere during the battle :-)

Like ciberado said, the clouds seem alright to me. I think it is just not the sky for aggressive clouds; it's a sweet day.
